Wrapping the text in ^…^ for superscript and ~...~ for subscript is already defined and used by pandoc: https://pandoc.org/MANUAL.html#superscripts-and-subscripts
The problem is that ~ will stay in conflict with Bear’s underline.
To my understanding underline is not a standard markdown feature, because typographically it should be avoided in continuous text.
