It would be great to embed sections under headers from one not within another. This would be useful for referencing sections from other notes directly rather than having the user follow a link.

That‘s what I also wanted to request but have decided to wait until 2.0 is ready. I think in the current stage of development such requests will not get enough attention for good reasons.
But yes, I support that request to transclude notes on a heading/section basis rather than on a block level which anyway doesn‘t exist in bear
